Yes, Fabsil can be applied when the cover is in situ, no problem and probably a better to do so. I would apply it both sides though, then you'll be amazed at the results. So, take it off, apply it on the inside, put it back on and apply a coat to the outside. It's Silicon based so no worries about spillage or getting it on anything else.
